Storyline

Samus Aran is hired as a bodyguard for Biologic Space Laboratories' survey crew on planet SR388. During a Hornoad encounter a yellow X parasite latches onto her and later spreads through her nervous system. After the escort ship crashes, a Federation hospital cures her with a vaccine made from the infant Metroid she rescued, granting her the ability to absorb X nuclei while making her vulnerable to cold.

She is then ordered to investigate an explosion at the BSL research station, where her new gunship’s computer—nicknamed “Adam” after her former commander—briefs her on the X’s mimicry ability. The parasites have fashioned a perfect copy of Samus, the SA‑X, using her infected Power Suit, and it releases hordes of X throughout the facility.

Exploring the station, Samus discovers a restricted lab full of cloned Metroids. The SA‑X triggers the lab’s auto‑destruct, freeing the Metroids and revealing the Federation’s secret breeding program; the SA‑X has also reproduced asexually, creating dozens of copies.

Rejecting the Federation’s plans, Samus initiates the station’s self‑destruct, battles the SA‑X and an Omega Metroid, absorbs the SA‑X’s Core‑X to regain her Ice Beam, and escapes as the station is slammed into SR388, eradicating the X once and for all.
