The Strike Force and S.P.A.R.R.O.W.S. reunite in Metal Slug 3 to confront the renewed alien threat. After battling through Morden’s forces, they finally face what appears to be Morden, only to discover it is an alien in disguise while the real Morden is held prisoner.

The aliens abduct the player character and launch the massive mother‑ship Rugname. An ad‑hoc alliance between the Strike Force and Morden’s troops attacks the ship, destroys its core, and frees both the captured comrade and Morden. In the final aerial clash, the heroes defeat the alien leader Rootmars and leave his body in the ocean, prompting the player to toss their weapon away in disgust.
